If you've knocked off the rocks on the top right ledge of the Kraken's cave and tried to use the winch, THAT is where you need to use them. Go back to the cave, go to the far right of the top ledge and use the winch to lower yourself down. Swing back and forth and chuck the electric charges at the Kraken; if you can get three charges into its open maw, it'll be TEMPORARILY stunned. When that happens, HURRY: get back up the winch, go down to the bottom and use the syringe on the Kraken's side. It won't stay stunned for long, so you need to move quickly. Once you get the blood sample, you can leave the cave. Once outside, your propulsion system's still shot, but if you got the repair kit, you ALSO got something you need.
